You can leave this, it will just be unused resources.

This is the real answer -- change Pager 0 3 (which tells Pager to start up
desktops 0, 1, 2 and 3) to Pager 0 0 in both InitFunction and
RestartFunction.  

Also make sure you change all the StartsOnDesk values in database to be 0.
I had a problem where I only "saw" one desktop but  whenever I started
xmcd it would create a bogus desktop because of this value.
