I recently discovered this problem myself and found, after some debugging,
that afterstep correctly honors AVOIDCOVER, but that the version of
gnome panel I was running emitted AVOIDCOVER weather I selected the "stay below
other windows" check or not. My solution was to remove the avoidcover hints
from the panel code and recompile, hoping that it would be fixed in a later
release. This solved my problem, I hope it's at least usefull to yours.
